I am currently 4434 in smugglers alliance and I know the end missions are rebel oriented. Does having -5000 rebel faction affect me negatively?

yeah it wont matter what your faction standings are. he just wants pilots to kill imps anyways.

1)Jarun Thaks ...... Master Dancer/Master Entertainert/Master Musician

Ground faction has nothing to do with it. I'm rebel ground, SA in space, and while doing the Ace missions, when I got bored in Kessel and couldn't find any Imperial vessels to take on, I'd turn on the rebel fighters and eliminate them as well, just for loot.
