Ah, escort missions. You'll either learn to to hate them or just go with the flow on them.
From what you've written, it seems like you're doing the right thing, but you just need patience. Some escort missions can be quite long. All that's required for success is to keep the pirates from destroying the freighter long enough for it to reach its destination. (I think it's the space station for this one). Once it gets close enough, you'll get a mission successful message and be able to move along.
The only suggestion I have is that you can disable the pirates rather than destroying them. Use the [ and ] keeys to target their engines. You won't get the xps, but it will slow down the rate at which the waves spawn if you're beginning to feel overwhelmed.
