I'm Imperial on the ground, but I would like to stay neutral in space in case I change my mind about what faction I want to stay with on the ground. Is there a disadvatage to doing it this way?

Privateer is a very good choice if you like the ships.
I've a lot of friends who would like to chage is on-ground faction but they don't do it due they'll lose all their pilot skills.
And as a privateer you can fly the all migthy Dunelizard
, one of the best ships in the game (and is TIER1)

Currently as a Privateer you cannot enter Deep Space as a declared member of a faction, and earn faction points for killing NPCs. This is the only disadvantage really. Also if you do it with the possibility of changing later, don't pick RSF.

I love privateer. I think it has the best set of ships in the game. The Dunelizard is one hell of a ship, it's the only ship you need to buy until you hit Tier 4 so long as you keep putting good parts into it.
As Privateer you can orient your career towards a particular side. The NSF (naboo start point) career path takes you along an Imperial-oriented line; the Corsec (Corellia start) takes you along a Rebel-oriented line; and the Hutt line Tat start point (I think) takes you up a truely neutral line. NOTE: these start points may have changed with Tatooine becoming N00bville.
To do the Corvette mission to get your master you need to kill either a Rebel or Imp crusier, so at some-point you do seem to make a decision.
Just keep in mind that whatever Neutral "faction" you decide to go up, you can't kill those ships in space. So a Hutt can't kill Hutts, Corsec can't kill Corsec.

RSF is strongly Imperial-aligned;
CorSec is pure neutral;
SA is slightly Rebel aligned.
