Small Correction: the 30 ships we have to kill can be from any faction. I am from the smugglers' alliance and most of my 30 ships were rebels.

'Ourlaw' is kind of relative. To the Empire both are outlaws. But I don't think Rebel law enforcement considers drug dealers any more legitimate than the Empire does. And smuggling isn't necessarily to the advantage of Rebels. I doubt they'd like us smuggling arms to Imperial insurgents in Rebel controlled cities.
Though smugglers don't smuggle squat right now I still think Rebels are wanting a law-abiding society so Smugglers aren't going to exactly be welcome.
Fact of the matter is that THIS Ace SA pilot, neutral Master Smuggler has shot down as many rebels as imps or blacksun. You pay I'll shoot 'em down. When we can actually smuggle, you pay and I'll smuggle past anyone; reb or imp.

The only thing that makes people call SA 'Rebel Aligned' is the fact that they are told to blow up 30 Imperial ships and an Imperial Corvette (Star Ravager) in the Kessel system for the Master missions. Besides that, the pilot path has no Imperial/Rebel affiliation.

Some of the Tier 3 Smuggler's Alliance missions have you working for the Empire (escorting a Lambda class ship, at one point.) But there are no missions attacking Rebel Ships, and several missions attacking Imperial forces.

The simple answer is yes. Smugglers Alliance slightly leans toward rebel. You will get missions killing imperials periodically, but never killing rebels (unless you want to of course). And the most important reason you can say it's slightly rebel aligned is that it sends you to the rebel master trainer to get your master missions.
There is one faction that leans towards the imps, and sends you to their master level trainer for your final missions, and there is one that is true neutral and plays both sides.

Does that mean even though it told me to kill certain imperial ships in Kessel I can kill any 30 ships? Not having to get imperial ships with rear guns that fly slower would be really nice : )

The 30 ships you kill can be of ANY faction. Have fun killing the rebels if that is what you want.
