Quoted from the FAQ:
If you've got the ARC and are planning on dropping your pilot squad, be sure to deed the ship before you do. Dropping your squad will prevent you from being able to unpack your ship at a later date, so be sure it's in your datapad before you move on.
Does this apply to the JSF as well? I'm half way through storm squadron with my alt, I already have the JSF deed and quest under my belt (Used my main chars ship and stuck my alt on follow) I intend to drop imp pilot and grind rebel pilot back up to master as soon as I have the cert for the ship.
Do I unpack the JSF then drop my faction/squad or do I just keep the deed?

I would NOT redeed the JSF or any of the quest granted ships. There have been lots of problems with badges not carrying over after someone dropping pilot. you might want to unpack the stuff or leave it in till you can use the JSF again.
ok , kinda mis read the question. Yes, make sure you have the ship in your datapad before you drop the squad.
