I got the exp to gain a new level but the pilot trainer at Jaba's place does not bring up the teach option! Only thing you can get is a mission. Which I cannot complete. Do I need to finish the mission or is there an other place/way to train the next skill box?

There is no xp requirement to get through tier 3 at all for any faction/squadron combo. It is entirely mission-based.
