My question is this: If you are a covert rebel and take the rebel missions, are you turned overt only in space or are you now overt on the ground as well?

Neither.
If you launch covert, you're covert. You'd have to go to a rebel space station and set yourself overt.

I must have done something wrong then, because as soon as I accepted the rebel missions I was turned overt.

To fully answer your question:
If you are covert or overt on ground, it does not effect your space status. You always, 100% of the time are covert when you enter space for the first time. Once are in space, you can go overt at a spacestation, you are now overt until you get killed, or land.
You get faction points while killing opposing faction ships while overt and can be attacked by other opposing faction players (supposedly only if they are also overt). Once you land, again space and ground faction/overtness do not effect each other. If you were covert when you went up, you still covert, likewise if you were overt when you went up, you still are overt.

I havn't really played JTL much since the first or so of beta and therefore never did more than the first couple of missions. Anyways, I need to capture a freighter for a mission and was wonderng how I do that? I disabled it and tried to dock, but I keep getting the message that the ship "denies my request for docking" so what exactly am I suppose to do?

Target the Reactor, Engine, or any other subcomponents the ship might have by using (by default) "[" and "]." Destroy the Reactor and/or Engine of the target that you are supposed to disable and you will get a system message along the lines of "You have disabled your target!" You should then be able to dock with the ship, assuming you are close enough to it to do so.

It may be that you don't need to dock, you'll launch a space assault droid (or something) to take over the ship once it's disabled. It's not a part you need to worry about, it's mission-provided.
