I'm a rebel on the ground, but a hutt freelance pilot ace in space with over 500k prest........ am i correct to guess that the only option for me to enter deep space is as a rebel? There's no way to be imp in deep space, but stay rebel on the ground?

nah, that's not right... here it is
Jabba (Smuggler's Alliance) is connected to the rebellion. Corsec choses imp or rebel, Royal Security Force (Naboo) are imperial. so if u want to be either in DS u have to be Corsec. and when u go to the station in dath, it will ask you what faction u want to be.

Unless it was something changed really recently, it always asked me what I wanted to support as Ground Neutral/Smuggler's Alliance. But, as soon as I switched to ground Imp/Smuggler's, I no longer had the option to pick rebel.

That is only for the Master missions--Smuggler's Alliance pilots can only do the Alliance master missions, while CorSec can choose, and RSF can only do the Imperial master mission.
On a side note, I've come to the conclusion that Smugglers' Alliance isn't really connected to the Alliance--the only real pro-Alliance missions you do are the two Kessel missions. At least, their alignment isnot even close to the degree that RSF is connected to the Empire.

No. Being rebel on ground limits the choices the station will give you to just Rebel. It will not let you select entering to support the Empire until you drop ground rebel.
