Your capacitor is damaged when you run EO4? Or it just stops working? You're replacing the capacitor entirely?
Running EO4 draws a massive amount of power, most likely you're maxing out the energy your reactor can provide. When you don't produce enough energy, components start shutting down. You can run Reactor Overload commands to compensate.
Next time you run EO4, hit V and check the status of your components. If any have a pyramid or padlock icon, it means they're either turned off because of no power or functioning below spec due to low power.
What you do mean by "forced"? If you land and then take off, or repair (which disables EO4), does the cap start recharging again?
Definitely sounds like a power issue to me, but checking the V screen will tell you for sure.

That's really odd, I've never run into EO not resetting. Is it just EO4, all engine overloads, or all L4 overloads that do this?
I can't say for sure since I never underpower my ships, but Im basing it on other reports from people who got stuck.
Happens all the time, and it's really annoying. Redeed your ship, or as mentioned above run a program like Emergency Weapons.
Look for the link in the guide linked in my sig (how's that for directions - I think it's also in the pilot FAQ) and you'll find a comprehensive breakdown of exactly how much power each program runs. Do some math on your equipment and figure out exactly what you need to power the overloads you're running.
My reactor produces only 50 more regen than I need to run my overloads. Beautiful!
