If this is the mission that involves capturing a Lamada shuttle and taking out freighters then I can give some helpful advice.

For the shuttle, you have to knock out some of its escorts first, the Aggressor especially. Then disable the shuttle's engines and go back to the fighters. I think you might have to disable the shuttle's weapons as well, but I'm not sure on that fact. The escort part is easy enough, as the fighters concentrate on the shuttle and not you. The shields on that thing make sure that it probably won't get destroyed before it jumps.

Now the freighter part is much more difficult, as they've got some heavy escorts. There is a trick to thin out some of their numbers though. The formation they fly in causes a few of the Aggressors to fly perfectly straight, allowing you to easily blast them into dust. You might want to have friends though, as there are quite a few escorts and the Aggressors might break away from the freighters.

Like pretty much everyone else suggests, overload and shield shunt programs can be quite helpful. They're not absolutely required, though.
