Engine OL 3, Weapon OL 3, Capacitor OL 3, and if you still have enough room in your droid, Cap to Shield Shunt 3.
You'll need a neutral pilot to program the cap programs, and an imperial to program the others. You can probably find these ready chips for sale on the Bazaar Terminals though.

Engine, Weapon, Reactor, Capacitor, and Cap to shield shunt 3 all fit in a v4 flight computer/astromech. That is the minimum you should have. At least until W03 gets fixed...
There is room to make 2 of those programs at level 4 if you want. Maybe R04 so you can use a smaller reactor and C04 for more cap energy for shunting. If you want speed, E04 and R04 will give you a bit of a boost too, but that can be challenging to set up.

Shipwright vendors sometimes have the ready chips in stock or you have to find another pilot willing to burn them for you.
I tell you though, they are worth it even if you have to buy them, the difference with those chips is like night and day. Or more accurately, life or death. =)

Do any of the droid commands have a lasting effect on your equipment? Like reactor overload? Another thing, if I used say capacitor overload and I have alot of left over energy from my reactor would my other systems still be affected and if they were would they all be affected by the same amount or some more than others?

I wish I had known about the usefulness of these chips sooner instead of 3/4 of the way through tier 3 of Smuggler's Alliance. I could have done things sooo much faster and easier had I only been more informed.
Knowing is half the battle.

I agree, the things I'm finding most difficult about pilot is not so much actually flying, I feel I'm picking that up ok, but actually knowing how my ship works. I'm still pretty confused by alot of it but I'm getting there. I've just been reading every FAQ and guide I can find and browsing this forum alot.

Gimme a shout on Chimaera. I'll get you set up with the right chips, and also get you some really nice RE'd equipment to outfit your ship if you need it. I havea fairly decent supply of RE'd items, and if you have reward items that need to be RE'd then bring them with you and I'll get those fixed up for you as well.
