Some of the missions around Tier 2 have you kill Rebs but only on one mission that I recall.

I am a Rebel pilot so I am not an expert on this, but it is my understanding that Freelancers will be hunting various criminal factions and rarely, if ever, engage either Rebel or Imperials. This, of course, will probably change as you get to higher tiers.
The normal targets are Hutts, Black Sun, Raiders (various sorts) and that sort of thing.

CorSec are pure neutral, so they'll probably shoot down some Rebs sooner or later.
Since the Rebels are considered a threat to Corellian Security, I would expect some anti-Reb missions...

Yes, and I recall one mission that targets Imperial targets as well if I remember correctly. They are like the Swiss. Sometimes to remain neutral, you have to knock the warring sides around a bit so they don't think you are weak.

Like someone else said, there is one CorSec mission where you have to attack rebels.
