I have a Mark III Proton Launcher in my Ordnance spot and I loaded 100 missiles into it but when I used 10 it stopped working? Did those other 90 just disappear or is there a way to 'reload'? and if you can 'reload' can you do it while in space?

You wasted 90 missiles - the launcher can only hold the maximum on one rack (theoretically, if the launcher is a x/12, and you cram a 15-missile stack in there, it'll be 15/15).

If you reload it before it hits zero, it uses a whole new rack and trashes the remaining missiles in the launcher.

Lastly, no - there is no way to reload in space, even on POB ships - unless you're a Rebel, and that's not really worth it anymore.
