There are only two ways the Neutral pilots are "aligned": when it comes to the final mission, and the RSF block vs being able to hurt Imperial targets.
For the Master mission:
RSF attacks Rebels and takes theImperial's corvette mission
Corsec can choose wich mission they get, Rebel or Imperial
Smuggler's Alliance attacks Imperials and takes the Rebel's corvette mission
Your ground faction HAS NO EFFECT on these missions.

Ok, so I finally broke down and bought JTL. I'm a Freelance (Corsec) pilot (1101) and factioned imperial on the ground. The reason I went corsec, is because from the posts I read RSF is imperial aligned and can only attack rebel and neutral ships. The Smugglers alliance is rebel aligned and can only attack imp and neutral ships. Corsec is neutral and is able to attack all 3 factions. According to the same posts, the same holds true for missions, RSF can get imp and neutral, smugglers alliance can get rebel and neutral, corsec can pull from any of the 3.
I talked to some friends in game, and what they tell me is different from the forums. RSF is indeed imperial aligned and able to call for the empires help. But it's the smugglers alliance that has me confused. I talked to a ground factioned imp who is a freelance (smugglers) pilot, she says she can attack rebel ships with no problem.
Can someone confirm this please. I'd much rather be a member of the smugglers alliance then corsec....

Smuggler's alliance pilots can attack rebel ships as well as imperial ships. The master mission is against the imperial corvette.
