Ok so I have mastered both the Vortex and Coresc squads...how ever once I got master on my second squad i stoped getting the master xp bonus?
is this a bug or normal

this is normal. you get the bonus only three times max, for the first mastery per faction. so if you want a second bonus, you should join another faction. this is in the pilots faq btw, which is stickied at the top of the pilot forums.

More to the point of your question, Pilot Mastery bonus experience does *not* apply to prestige. It only applies to Starship Combat experience, so as soon as you get your Master box trained, you will no longer get the bonus. It's still there for when you decide to remaster again, but it won't apply to prestige.

Not a problem. And Cisst was right, you get a maximum of 3 bonuses, one for each factional squad you master. There's a good link somewhere showing a breakdown of it, but the general description of it is this.
Master 1 faction: 1x bonus, for 2x the xp (eg. Freelance)
Master a different faction: 2x bonus, for 3x the xp (eg. Rebel)
Master the 3rd faction: 3x bonus, for 4x the xp (eg. Imp)
The squad doesn't matter, since it's factional based. Thus, the best tip for those wishing to grind out the 9 badge mastery is to do one of each first, then go back and get the other 6. Those last 6 will be so much faster that way.
