What do the "Vs. Shields" and "Vs. Armour" number actually mean? At first I thought they were a percentage of the effective or are they relative numbers compared to other weapons in its class or what?

Percentages. If a 3000 damage gun has .5 v shields, you'll hit for 1500 points against shields.
