My friend told me that rebel tier 3 is a quest only tier, where you get the skill boxes after you complete the missions, but when I went to the guy on yavin he just gave me duty missions. Is this just BS or only for the Pheonix squadron guys?

It's not BS, you should get each box after completing the corresponding quests.
Also, these boxes should cost 0 xp if I am not mistaken.
They are given free as rewards for completing the quest(s)

Where do i get the quests at? The current guy on Yavin that i found (i didnt look very hard, mind you, its 2 am) has the cybernetic arm and just gives me duty missions. Is there another pilot trainer in the labor outpost?

yea, but that is only beacuse the quests take about an hour each.

There's also a Trandoshan Lt. Col. in the cantina. He's the one that gives the Tier 3 Havoc squadron missions and yes the boxes are quest based.

I started in Mos Espa and my tier2 was in the labor outpost (doing duty for the medical center guy).
I believe your tier2 was on Lok if your tier3 is at the Labor outpost, therefore you need to use the cantina guy.
If you don't get missions from him, I don't know what's wrong - I can't even get duties from another squadron, they just keep telling me, that they don't do transfers.

After you complete your Rebel pilot training on the Yavin 4 Labor Outpost, what planet do you go to, and what type of missions do you take?

Go back to Lok, and in the hotel is a rebel pilot trainer. Like the other ones, she wont train you until youve reached the xp level. so she will give you destroy/ escort type missions. The 1 million xp is quite a feat... so be patient.
