If I'm a Privateer (Smugglers Alliance), can I go on missions with my friend who is a Rebel Pilot?
I just got JTLS and can't wait to get home from work and fly around space. My buddy is a Rebel and I am wondering if I go Privateer, if I will be able to do missions with him, or vice-verse.

One thing to note - you will be able to shoot his rebel friends, so watch your targets or you could getattacked by people you are supposed to be fighting alongside.

Even if I have joined the Smugglers Alliance (Rebel aligned)?

Yes
CorSec can shoot either side and choose their corvette mission.
Smuggler alliance can shoot either side and have to destroy the star ravager.
RSF can not shoot imperial ships and have to destroy the rebel vette.
(there are a few minor faction differences, such as the obvious CorSec can't shoot CorSec fighters, but they only affect a handful of missons).

I never did like SA being labed as "rebel aligned".
The only thing SA has in common with the rebellion is the star ravanger. Thats where any real alignment begins and ends.

Of course, if you want to be sure you can't shoot Rebel ships, you can go Rebel on the ground and declare in space ... but you risk getting blown up if an overt Imp finds you.
