You have a LOT of mass to work with ... I'd say best shields, best engine, then sufficient reactor, cap, DI, maybe booster (those don't need to be great, but reactor, cap and DI need to be THERE), then best weapons. After that, use whatever spce you have left to improve weak points, and see about a bit of armour.

ok here is what works for me
delete longprobe
heavy x
re'd level 8 reward sheild
re'd QID
2x re'd level 8 reward guns
1 re'd corellian beamrail gauss cannon(nyms starmap)
mark 3 armor(f/b)
pre nerf level 1 droid interface(speed of 15)
re'd cert 3 reactor
edit: forgot, mark IV booster

Ditch the longprobe, the heavy x is a far superior ship.
Cant say anything else but fill it full of the best stuff you can find, mine has 2 experemental crafted red blasters and the ionic pulse weapon reward from the heavy x mission. I have an re'd level 8 engine and player crafted shielding and reactor, some looted basic armour (don't really use armour apart from to give me that extra warning "CLANG" that I should really be getting out of the way and shield shunting) and a mk III concussion launcher to finish it off.

Based on being a 4433 pilot, at least 1, if not 2, of those won't work. For one, couldn't put a Beamrail on there even if it had a mass of 1. Level 10 cert doesnt come until master. And, just guessing on this one, but odds are probably no pre-nerf DI either, unless you can pick one up on a fluke.
If this is your first mastery, odds are you don't have a lot of extra reward parts to plop down in there. So, your best bet currently would be going with crafted.
Crafted Layout (Heavy X):
Mk.III Reactor (high generation)
Mk.IV Capacitor (highest possible recharge)
Mk.IV Engine (try getting one with some decent Yaw and Pitch, not a speed demon)
3x Mk.IV Quickfire Blasters (very good weapons until you can get some RE'd parts)
Mk.II or III Droid Interface (not sure how many programs you are currently loading and how much speed you really need)
Mk.IV Shield
Mk.III Armor (front and back)
I will agree with the others on re-deeding the Y-LP. It's not that great of a ship compared to your Heavy X. Might play around with it later, but the above layout will get you to master very nicely. Then you'll have a lot more room to play around.
For a more "final" layout though, I'd agree that a RE'd Quantum Ion Drive and 2 RE'd Borstel/Tri-cannons with a RE'd Beamrail will be hard to beat. Short of the QID, that's what I run in my Rihx on my crafter. Granted, I opted for the re'd level 10 engine instead. Bit of an overkill for just PvE, but, is there really such thing as overkill in space?

What we're meaning by the RE'd reward parts are the parts you get from doing the Tier 4 (mainly) missions. Each mission has a reward item, and most of them are extremely nice.
You then get more parts of the same level and take them to a shipwright to have them Reverse Engineered. It takes a while to build up a set of really good parts, but the final product is extremely worthwhile, far better then just about anything that can be crafted and much better then a single drop by itself.
