What do you mean, "now what?" Now you're cleared to fly any ship in your faction and use any equipment. You're free! Go to deep space and kick some ass. Or use your newfound power to help others along. Home your skills! Tune your ship! The last one alone has taken me months of loving REing and counter-balancing.
If you're that hung up on the "must grind" MMO reality, then I feel sorry for you. Go grind a j3d-3y3 and come back when you want to demand j3d-3y3 powers in space.
We'll be waiting.

what i meant was, are there more missions somewhere?
though they kinda suck, they're kinda fun

You should still be able to run Duty Missionsfrom all of your past trainers. But as other people said, go out to Deep Space, Kessel, other harder systems and take out a few high level NPCs flying about.

i've been flying kessel for the last few weeks
how do i get the prestiege, i was killing like crazy, do i gotta get missions from somewhere?

Prestige comes with whatever NPCs you kill it replaces the old Starship Combat Experience you used to get.

I just master the Smuggler Alliance, flew around in my yt-1300.
Now I'm going to join the imperail navy.
Going to earn me a tie opressor and farm some faction XP

You never really master pilot by getting the badge, master pilot is just where the fun starts..
Tweaking, tuning and "pimping" your ship until it's the best it can be (you can never claim this is fully done, there's always something you want to improve on)
Going back up and taking that corvette out that caused you so much hassle the 1st time 5 times over without taking a hit on your ship.
Getting all the quest reward ships and kitting them out.
Helping your guild friends to master pilot as thier wingman.
Getting involved in PVP and learn how taking out that vette blindfolded means nothing to the veteran pilot that just smoked you in 3 hits before you realised he was there.
Getting back at that pilot who smoked you and taking him out in 2 hits (that's a good feeling).
Solo-ing the ISD (if you're rebel) in deepspace.
Getting a black sun ace helmet.
Taking on those tier 5 missions from the NPC's floating in kashyyk space.
Lots of stuff left to do
