You unloaded your reactor while you still have some energy sucking components (anything but armor) installed. Don't worry, there's no actual harm being done to anything... the ship just won't fly until you put in a reactor.

So unload everything and load the Reactor in first I take it ?

Ships basically need a reactor and engine so you can actually take them to space (You dont require weapons, or capacitor, etc) What happened, is that you unloaded the reactor maybe by accident, so all the weapons, shields, droid interface etc that use the reactor energy dont have any power source, so its in red (To alert you that you dont have enough power, or in this case reactor).

If you load up equipment and the reactor drain is bigger than the ractor capacity, it will go red too (example 9200/9000) wich means the reactor will be overloaded and maybe some components will be automatically disabled or wont function properly.

Oh and forgot to tell you that it doesnt matter in what order you put your ship components, unless you have an engine and reactor you can not fly it.
