When you drop a pilot tree you lose everything... skills, abilities, certifications (equipment and ships), as well as any banked xps.

i thought you kept your special abilities, or is that only when you master all 3 and if so do you get to chose any ship

no... special abilities and ship depend on whatever type of factional pilot you are. You will never have the abilities of more than one faction even if you master all 9 squads.

The only thing you have is your flying experience (you yourself, not your character), probably a large number of better parts than the first time, and the master XP bonus, plus the ability to load out a lower-level chassis at Master with higher-level parts and use it once you regain the cert (but you won't be able to do anything until then, it just ties up a ship slot).

The only thing you can "take" from one faction to another is the droid commands as long as you burn some Ready Chips of all your favorites before you drop the skill.

that really bites, would make it very worthwhile if you could master all three pilots, then have the ability to choose any of hte ships and abilities from them

See sig, all components you'll pick up during the mastering of a pilot. Plenty of incentive to do more then one faction.
