I am a colonel in the imperial army but a smugglers alliance pilot, can I still do the quest for the JSF?

Quick answer: yes.
You need to be an Imperial (ground) Combatant for the quest, that's all. And you'll get a nice 3k faction point bonus on the last mission (after you get the ship) too.

I assume you cant be an imperial on the ground and a rebel in space at the same time then?
Ive never tried to do it myself!
