I ran through missions for the Dant space station that allow me to land at the Rebel Base.

I then discovered there's no starport at the Rebel Base, so I went to the Agro outpost.

Except that my ship is still listed as parked at the base -- technically it's listed as "Abandoned."

How do I un-abandon my ship??

Found the starship terminal in one of the two smaller buildings at the foot of the hill behind the main building.

The ship wasn't abandoned, the base is. Next time you do one of those missions, pay close attention to where they place you upon landing. Except for Emperor's Retreat, the other two places place you right next to the bunker with the terminals. Also /targ star works pretty good
