Check out the most excellent Pilot FAQ, and read about droid programs. One of the many headaches they can save you from is worrying about your capacitor.

I'm not about to stop telling new pilots to use them and get the same advantage as everyone else, but yeah they do take a lot of the balance and thought out of the system.

I am unaware of how to manage more than one weapon on my ship. I load two weapons onto the ship and when I fire my weapon, both are firing. Now if I have an Ion cannon for shields and a disruptor for armor I would like to be able to switch between the two depending on what I am firing at, but I don't want both firing all the time in order to try to save my capacitor charge. Is there some way that I can load both of these weapons on my ship and then switch between the two whenever I want?

Weapon Groups. hit G while in space

and rebind your firing button so it fires current group instead of fire and cycle

Also note that the 1-8 keys will fire (and switch between) individual weapon groups ... but I'm surprised you're not able to run two weapons virtually non-stop.
