Don't worry about changing your ship at all untill you've finished the first 4 missions and can get trained in the first level of skills. Swapping out one Level One part for another won't make a bit of difference, and you need to have a consistent ship to get the basics of lfying under your belt anyway. It's easy to finish the first 4 missions in the Prototype, just go up and practice without a mission if you have a little trouble.
When you can train, get the Components box first! that's essential. You will have a lot more choices with level 1,2,3 parts and can improve your ship if you need to. I still recommend not bothering with that and just getting the experience you need to earn your second box, the one for Ships. once you have parts and ships, get a Dune Lizard and work on kitting it out, using the loot you got, and the parts you find on the bazaar. Don't get too wrapped up in shopping at a shipwright's yet, unless you find one that caters to new pilots.
The most important systems for early success (and later success too) are shields, gun and capacitor, so make sure you get those in good shape and you will be well equipped to survive and damage so that your missions are a breeze. There is a link in the FAQ that specifically details what makes a good part, and its VERY important you read that.
Always remember: get your loot parts RE'd asap.
