As a Rebel pilot I've no experience with /ethrust, but I read at some point in time that using pilot tricks like that resets your droid commands.
Try using /ethrust without first putting on EO3 and see if it still dosen't work, then /bug it (but be warned, in their infinite 'wisdom' the devs didn't add a JTL section to the /bug menu)

It does reset your droid commands, and as it adds less speed than EO3, it's pretty much useless unless you don't use droid stuff.

It resets power systems at the end of the command, it should be adding speed in addition to the droid proggy before that though.

My slim experience with it was that it reset the EO3 I was running so I ended up going slower when I hit eThrust than I was before.

Sence last patch ive noticed /ethrust doing nothing for speed yet still disabling other systems for power..
If im running say 950 with EngineOverload3 and hit /ethrust..It will drain power from other systems (as normal) but i got no speed burst 
Im useing the Rihx ... Ive not tried it with my dunelizzy yet...ill try it and repost...

Yes, that's what happened to me when I was a privateer as well. It drains all the power out of various systems, such as the droid interface, so all your droid programs drop as soon as you hit ethrust. Once it ends, power comes back--but your droid commands are still gone. When I realized this, I was very sad about privateer specials, heheh.. all except the kingly IFF Scramble.

Also, you can't use it while using a booster. This is another either/or situation.
If you use /ethrust while boosting, it turns the booster off(but in my experience, doesn't disable it).
If you use your booster while in the middle of /ethrust, it causes everything to revert to normal, but your specials timer remains just as it was.
