There are only three targets you'd want to use missiles on:
1&2) The shield gens if the Vette is bucking - otherwise you're better off just shooting them out with cannon.
3) The reactor - you have to expose yourself to the topside turrets to get at this hotspot, so the less time you have to spend in the firing envelope, the better.

yes they are, for turret 5, which is on the bottom, everything else can be hit from below, OR after you destroy all the other turrets which you can sneak around the sides to shoot
