You have to do the space mission out of the Naboo space station. I did it last night and now I can land at the Emperor's Retreat. Saves a lot of time.

Oh, I forgot to add that I did the Emperor's Retreat themepark prior to JTL. I don't know if that's a factor or not though. If you want to launch your starship from the Emperor's Retreat you will probably need to do the themepark.
