Can we get a list of what is needed to use what combanations of droid commands and the common hang ups with them.. Ie disableing all your weapons and maby some workarounds? Post your links if ya got them.

Uuurm, if the overloads disable your weapons, you need to run reactor overload and/or get a better reactor? (please tell me that wasn't a serious question after mastering all 9 squadrons...)
As for combinations... Weapon, Capacitor, engine and reactor overload 3 and cap to shield shunt 3/4. Maybe shield adjusts, but I've not found a use for those in pve yet.

I've been looking for a thread about this topic too. Best I could findwas the Pilot FAQ.
As an Alliance Pilot I've found our shield programs to be of little use. So I've been looking into other skills.
I can tell you Weapon Capacitor Overload is a good one. I use a LvL 3 and it seems to do just fine with out causing decay. Turns an average Cap into a beast.
I think Capacitor to Shield Shunt is a good one as well.
Also I'm looking at getting Weapon Overloads. Prolly just lvl 2.
Just be sure you get the normalization skills as well so you can reset your capacitor, weapons, etc.

Nah. Trying out some new ships with the same reactors, and such, and suddenly things are shutting down. I have pleanty of reserve energy, but the engine overload is takeing out my capaciter of all things.

I guess what im trying to figure out is what the command order should be when you have reactor overcharge 4, weapon overcharge 3, and capacitor overcharge 3. Is there a way to run this with a 16500 cap, and already useing 11k energy or am I pipe dreaming? It all ways worked fine with engine overload three, but Id liek to push it a little if possible.

This is the order I use on my droid programs; haven't had any problems as of yet and it gives (I feel) the best performance for the least amount of decay.
1st: Reactor Overload 3 (running a 14k output reactor, so output isn't a problem)
2nd: Weapon Overload 3
3rd: Engine Overload 3
4th: Weapon Capictor Overload 3 (using a 43.4 recharge, 693 energy cap, so it effectively doubles the energy with a high recharge rate, so I never run out)
5th: Capictor to Shield Shunt 3 (only in emergencies, works like a charm)
Don't use any other major programs, except Front Heavy reinforcement (for Vette runs).

I can get those to work fine... But can any one get my list above to work under the given parameters?

With a 16.5k cap, you should have no problem running any of those if you run Reactor Overload first. Should provide enough juice to run the rest of the programs AND your weaponry without them being disabled.

Its damn weird... Its killing my capacitor.. Any one ever have this issue?

What is the armor and hp of your capacitor? Maybe it does not have enough condition left to run the overload.
