It all depends on a) do you want to get tough or slightly easier missions, b) does your character lean to the Imperial, Underworld or Rebel side of the GCW, or c) your ground faction (you won't be able to shoot imperial ships in space after you master RSF for example).

You get the Imperial or the Rebel one depending on your freelance faction (RSF - Imperial, SA - Rebel, CorSec - choose between the two).
