The gunboats are the "boss wave" of the duty mission. You get waves of tier-5 fighters with gunboats in between. The Rodian duty gets you Novas instead of gunboats.

My mistake. It is Ghrag fighters not Gotal. Sorry. Still I've seen the usual progression of 1 fighter, then 2, then 3, then (I think) 4. At this point in most of the missions Ive done the boss shows up then we go back to 1,2,3 etc. I've done the cycle 3 or 4 times before ending the mission out of boredom but no boss. I've been getting the all waves destroyed message and the money reward but not GB's. Not waiting long enough?

I think so, wait longer. There are 5 boss waves with 1, 2, 3, 4, and 5 Ghrag Persuader gunboats in each respectively.
