seriously you can get both and as far as I know it's intended (1 for ground faction and 1 for space faction just reb/imp overlap allowing 1 only)
WARNING - If you drop pilot after doing deed quest you lose the ability to do tier 5 duties

whats funny is if you get the vaksai one of the the faction ships, then drop privateer, switch ground factions, gring out that factions ace, then talk with eyma (in hopes that you can now get that third and final ship + badge) he says:
'hey, the faction station has heard of your exploits, and want to talk with you, know what i mean?'
your only return option is 'i dont know what you mean' and he then says 'of course you dont'.
it may be a subtle sense of humor, but the dev's do have one. (the station will only give you dutys lol)

Strange, you're not the first one from whom i heard this, but it aint true (at least for me it aint).
I was reb pilot, then did the heavy x-wing quest, got the deed, later i dropped reb pilot and went freelancer. When i was master freelancer, i was able to do the tier 5 missions...
I have 2 pilots who can't do tier 5 missions they are stuck basically in the limbo that was the "ghrag are weak" bug

or do you have to do the heavy x first, then vaksai?
I thought i read somewhere that they have to be done in a specific order...

You mean that Eyma bug ? Well that's a strange thing too, apparently it's random if it gets bugged on you or not, because i chose that option too, and i was perfectly able to do all the quests and get the ship...
But just to be clear, you can also get tier 5 missions from NPCs flying in kashyyyk space, not only from the space station...
K first off was likeing my situation to the eyma bug which has been fixed, secondly you can ONLY get them from NPC's stations one's aren't tier 5 you get them from YT at kash station and various decimator skins at hunting stations around kash space. The basica gyst of this is because I dropped ace after getting deeds for CPG missions I cannot get tier 5 duties since space quests reset (can't currently access them) but ground don't (makes me unable to get access since eyma think's I'm done) when pilot dropped
- Do I need to do these contract missions? They seem to be an endless set of escorts that look suspiciously like a duty mission...
