I still prefer mouse to joystick. With a 3 button mouse I have access to blaster, missiles, and countermeasures with my right hand. Left hand I have fast access to the first 4 buttons on both hotbars (shift with the pinky), throttle control (W and S), roll (A and D), match speed (F key), boosters (E key), target under reticle (Q key), target nearest (Tab key), target last attacker (R key), plus I have custom macros bound to Shift-W for full throttle and Shift-S for full stop.
I have access to more things with these easy to access buttons than I would key hunting with my left hand after letting go of the joystick's throttle.
I only use three things that aren't on my joystick when flying: target nearest enemy, target enemy under reticle (they're actually on the stick, but I don't use the base buttons) and cap-to-shield shunt...and it takes me milliseconds to find it and I'm usually not needing to change speed while I do it.
So really, go with what works for you. But Lucasarts (*and* Westwood, Warthog, Origin, Volition, NASA, etc.) knew what they were doing when they set up this control format.
