100% sure. I use cross faction commands all the time. I never fly without reactor overload 4 on my imperial ships.

You just drop the chips in the computerlike you would your own commands and they will appear in the astromech tab of the actions menu. Ctrl-A. Then put htem on your launch bar.
And yes you can use any commands. There are some rebel shield codes that are bugged in general according to the patch notes.

V1 has least amount of memory and V6 has the most. Every program requires a certain amount of memory, the level 4 programs require more than the level 1's. I do not think you can even have 1 level 4 program in a v1 because memory core is too small.

Awesome. I have 2 ready chips: a engine overload and a weapons overload. All 3s. Which one should I get?

Well it depends on your certification. you cant use V6 until you are a master pilot. v5 for tier 4, v4 for tier 3 and so on. for your level 3 chips a level 4 should do fine. i think you can put either 5 or 6 level 3 programs in a v4
