Once I got my first tier IV box my friend told me you had to doa mission between each box. So far im 4433 and each of the times I have gotten the mission from the trainer in Imp retreat it involved following a series of waypoints in the Dath system. I go out there and follow the wpts until I get to a YT just circling around in space. Then nothing happens. I inspect it and there are "lightly glowing crystals" inside the ship according to my inspection. I try to dock it wont let me. The first time after frustration we blew it up. The second time we got the ship disabled and I docked with it, supposedly getting the crystals. Then I look in inventory, and nothing. After this point, there are no new wpts to follow, and the mission is gone from my datapad. Finally, after giving up I go back to trainer to have him tell me the mission failed, only to have him act like nothing ever happened and he just gives me duties again. Am I doing something wrong? any info would be appreciated

Need more info...what squadron are you in?

You might also hit Ctrl-J...might give you info on your objective.

that was the end of the mission now you simply grind out 1mil space xp til you train your next box. when you dock to get something nothing actually goes into your inventory.

You have to disable the YT, then dock with it.
