I always run outta energy for my guns (cant resist putting all those guns on lol). anyway, what components give your guns more energy, and what in hell does a compacitor do.
Imin a dunelizard if that helps.

lol, the capacitor stores the charge for your weapons, get a high number on that and you'll have more energy (I think)...

Capacator gives you the energy to fire weapons. The energy level tells you how much energy you have (the amount of power on the energy bar that depletes when you fire). The recharge rate of the capacator determines how fast the energy bar refills.

The main component for giving your ship energy is the reactor. When you look at your ships max level of energy this is the energy from you reactor.
The capacitor stores energy so that when it comes time to fight and you need all that energy for your guns and shields the capacitor is where is taps the "reserve" energy stored there.
So your answer is two fold. You need a reactor that generates sufficient energy so you can run everything you put in your ship including your capacitor. Then the storage energy level is what your capacitor holds in reserve so that you are not try to put excess demands on your reactor in a fight. You also want to keep an eye on how fast your capacitor recharges. You can have seemingly a really nice amount but if it takes to long to recharge at critical times in missions of fights then you are dead meat.
Probably the least fun aspect of JTL is constantly trying to jiggle the energy and mass levels so you can outfit your ship sufficiently so you have a decent chance of surviving and succeeding at your missions. But when you get it in that "sweet" spot where you can live with the "reasonable" components and have a fairly decent survival ability then things really are great.
