What will happen to people that choose not to upgrade to JTL? Will they still be able to play the ground game ok? Or eventually will they be force to upgrade???

I believe you can still play the ground game like normal..you just cant be a new race...or a pilot or shipwright...everything else is pretty much teh same tho i think

nothing at all wiilll happen to them, they just will not be able to go to space or get a new toon with that new species

ok due to getting a very nasty adware bug on my laptop, i may have to go back to a restore point which may include me having to reinstall JTL now my question is, will this effect my account ie my items and posessions?

No, Items, character customization, and skills are all stored server side

You will lose button settings, macros, screenshots and some other ingame option settings. But I just realized you didnt say you were reinstalling swg, just JtL. the damage should be limited to button settings for your joystick and settings for space. Just dont try to login while you only have swg installed.
