Hmmm... okay lets go over this again.
You bought several unprogrammed chips.
You pulled up the radial and wrote a program to the chip.
You moved the burned chip to your datapad.
You pulled out your droid and opened his datapad and dragged the chips to the droid.
You loaded a droid interface and droid to your ship and it says both are loaded.
You launched into space and pulled up the command menu (ctrl+A) and went to the astromech tab.
IIRC, you can use programs from any of the three professions, but, if you're xxx1 you can only use programs thatare grantedfrom xxx1 in the other profession. You can't use programs that are granted at a higher level than what you have trained.
If you followed all those steps exactly then it should work. I did this in beta (even became an MDE and made a few Adv R3s so I could test it) and it worked great. If it still doesn't work logout and log back in. If that doesn't do anything /bug it and/or fill out a CSR ticket.

Rereading the original post: Either your ship takes a droid or it takes a flight computer. Not both.
If your ship takes a droid you need to call your droid and pull up the radial on him (in the game not in your datapad) and go to droid options and select open data storage. Then drag the programmed chips into the droid's data storage. Then you'll load the droid onto the droid slot of your ship.
If your ship takes a flight computer just load the programmed chips into the flight computer and then load the flight computer onto your ship.
