I know you have to be a reb or an imp pilot to fly those faction ships but can they fly neutral ships also or can only privateers fly neutral ships?

Yes.

Each profession has it's own set of ships.

IE, only rebel pilots get the Z-95. Only Imperials get the TIE. Only Privateers get the Scyk.
