If I am an Ace Rebel Pilot, do i have to drop all of that first if i want to become an imperial on the ground? Thanks!!

Yes, all normal ground rules apply here.
Although alliance pilot is a profession, you ARE affiliated with the alliance. If your neutral for example, the game acts as if your a covert faction member. Therego, you cannot be imperial. Also, faction point rules apply as well. If your neg imp FP, you cant join.
So, drop the entire pilot tree (and start over from scratch), get your Imp faction points 200+, and you can join the jackbooted facist's.

What would happen if i hit resign from the rebel alliance at the recruiter? would it auto drop all my pilot boxes? Btw I don't plan on doing this actually, it was a debate I was having w/ someone and wanted to get a real answer=) if you cared.

I think so.
I used to be a privteer. WHen i switched, i tried to untrain a skill box and it wouldnt let me. I had to go back to the orginal NPC that i saw when goign down the privateer route (gil burton?) and well, when you resign, it removes the ENITRE TREE, in one go.
You start over from scratch with 0 piloting xp, and a bunch of ships you can't use and have to sell.
BTW, pack up your ships into deeds before changing professions.
