I'm rebel right now, thinking of dropping to neutral or going to imp, just wondering when I grind back up to the right tier will I still be able to fly the Arc?

yes, this is why they put the cert in all 3 factions.

It's ARC-170 actually. But I have a post in the trade forum to buy one from someone, though I keep being told that I won't be able to fly it. I hear it's obtained from a rebel quest, is there any other way to get it?

You can buy one, but you need to do the quest to unpack the deed. Only one quest for it.
