I have been trying out my new ship and of cource getting my butt hannded to me in the process. Now I know about fixing the plasma fires and so on in the ship but, I fixed them all and the alarm is still going off and I am still burning to death. Is this a bug or is there something else I should know about?

nah, it's a bug. /bug it and see if a CSR can clear it.
