Hey bud,
I had the same problem. My reactor was under sized when i loaded all the weapons/ordinace.
As you assemble the ship the reactor ratio stays yellow until you overload with resources, then goes red. When in space, anything needed to lower reactor ratio is not going to function, ie protons, and sometimes countermeasures.
Also, if the message is that the target is to far away, well, that is the case, you have to lock on and be relatively close for the missle to fire. Try really getting close and holding reticle over target square till four corners blink then realign, then fire.
Try to get a bigger reactor with more capacity.

But how do you load missiles and countermeasures in the first place? I'm privateer 1111, with a dunelizard, and I bought some missiles and countermeasure packs, but from the ship management screen when I choose to load them on my dunelizard they won't load. Anyone know why? Do you needanother part? Or can dunelizards not fire missiles?

You need both the launcher and the ammo packs. Like, Countermeasure Launcher and Countermeasure pack (12). Then, once you're out of chaff, gotta load more.. same with Proton launchers, and needing proton missile packs.

Deleted post due to being beaten to the answer, much like TKM beats a Jedi.

Thanks both. Now I guess I just need to find a missile launcher part somewhere. Haven't seen one anywhere. Or is it built into the chassis?

do you only have to buy 1 launcher? or when the missles run out you have to buy another launcher as well?

OK,
101.
Step 1 Find shipwright
Step 2 Ask him or her to build you parts for your ship ie a proton launcher and countermeasure launcher make sure the lvl of pilot you are matches the part he or she is making, ie. if you 1111 you can get lvl 2 and 3 parts, so have him make a lvl 2 or 3 launcher.
Step 3 Ask shipwright to build munitions for you, lots and lots, since you will use lots and lots.
Step 4 go to ship terminal manage ship, load proton launcher under ordinace, load countermeasure launcher under countermeasures
Step 5 load munitions into proton launcher, load countermeasures into countermeasrue launcher
Step 6 go fly to pvp zone in kessel and get killed in one shot
Step 7 go to space station and repair
/Repeat

Sorry,
Dont /repeat loading proton launcher and counter measure launcher, you only need to repeat loading munitions. the launchers are like guns, after you fire the bullets you only need to reload bullets not the gun.

Hmmm, and let me guess, the launcher tube has to be the same level, or higher than, the missiles ?
Level 1 Launcher + Level 3 missiles = NO
Level 1 Launcher + Level 1 missiles = YES
Level 3 Launcher + Level 3 missiles = YES
Level 3 Launcher + Level 1 missiles = YES
Something like that maybe? I'm sure eventually they will put in system messages to kinda explain all this. Something like, you try to load level 3 missiles, but you have a level 1 launcher put in, you would get "These missiles are too advanced for your currently equipped launcher."
Of course, this makes me wonder why they don't just have one universal launcher, I mean, isn't it just a big tube anyway? lol
It is kinda confusing. And yes, I too have noticed you have to get close to the target, then you will hear a tone, and the bracket around the target will kinda get these things in the corners of it, pointing inward towards the target. That is when you are in range for missiles. I think, lol Hard to concentrate with 6 tier 4 interceptors and 2 tier 4 decimators tryin to getcha!
