What are the differences between Black Epsilon, Storm Squadron, and the Inquisition? And also do you get the Imperial Ace Pilot medal regardless of which squadron you fly with?

It's just the missions that are giving out to complete the mission tree. From what I've heard the Inquisition is the easiest I think, but then again I haven't tried the other ones.

Storm Squadron is the hardest and the one i'm doing. You need to be teh best of teh best. The inquisition missions are too easy and crappy (no offence to any inquisition pilots).
