Okay,
I just got Ace about a week ago I went to kessel as a Smuggler Aliance Pilot (*Neutral*) Everything in there PVE was con'd yellow so I could pick and choose what I wanted to shoot at.. TIE's or REB's I went to deepspace from my spacestation in Dathomir it only gives me the imperial side to choose so I chose that.
Now when I go to kessel though not declared the rebs are con'd red and the imps con'd white... I tried going to a reb base to declare reb but they won't talk to me now any suggestions?

Im RSF so i cant shoot imps anyway, but i too noticed that all the rebs coned red to me in kessel.

The reason is, is that basicly when you go to a faction base either rebel or imperial and use it to travel to deepspace you are then working for that faction 'taking out the destroyer if you launched from a rebel base or taking out the rebel station if you launch from the imperial base', once you launch from let say imperial station and kill a few rebels or even just enter deepspace then all the rebel fighters all over turn red. If you launch from rebel then same thing happens but imperial fighters are red instead.
I believe if you go to the other faction it will change the red to either imp or rebel there is no way to get back to both yellow i dont believe.

You can fix this by removing all components from your ship, then redeeding your ship, then slap it all back in there and kessel will be yellow again.

Its obviously a bug regarding the "overt" flag in the Deep Space system, I also went in there, hypered out and was left overt for a while (namely untill an overt imp showed up at my grinding spot and fired a rocket at me. I thought: "wee a tier 3 rocket... lets ignore it" *paff* dead 
)
)Also sometimes the repair feature in DS is not working 100%, I got out with dented armor and running droid programs or fully repaired without running droid programs heck even once in my YT I got triple incapped in my darn ship because the SD managed to disable me JUST outside his firing range and I was not repaired at all....
