You take the unprogrammed chip, and program it with an astromech program that you know. Then you use the radial on the programmed chip to upload it to your datapad. Then you drag the program from your datapad into your astromech/flight computer's data pad.
Btw, once you upload the program to your droid/flight computer, you can't get it out again.

First of all you need an Astromech with a Data Storage module installed.
Once you have crafted (or purchased) an unprogrammable chip, you can select on the radial menu of the chipan option to program the chip with one of your droid commands (Rebel adjust shields, Imp adjust engine speed etc). You will only get one command per chip.
Once the program has been placed on the chip, it will change name to indicate what command you have burnt the chip with. You then have a radial menu option to transfer the chip to your datapad. Once in your datapad, it will disappear from your inventory. Call your droid and from it's radial menu open up it's data storage container and drag and drop the command chips into the droid container. You can then use them onboard your ship.
Hope this explains it... I don't know how it works for Flight computers because I'm not Imp and didn't get to A-Wing level in Beta.
