If you're really NEUTAL neutral, then no, you can't really do anything useful in space as far as I know. HOWEVER, your faction on the ground determines your faction in space if you're a privateer. All you have to do is declare at the imp space stations, and things should work just like they should for any normal imp pilot. Likewise, if you go rebel for whatever insane reason (/propaganda), you wouldn't have to drop all piloting skills and re-grind from the ground up.

You can still farm faction with being a Privateer but Imperially or Rebel aligned on ground. Like the previous poster said just declare at the appropriate stationt. And personally for fighter combat I like the Neutral ships and the Xwing better than the Imperial. But I love my Oppressor for taking out Vettes and other capital ships.

I'm a smuggler so I kinda wanted to go the route of being neutral, and not involving myself in any faction as a smuggler...I don't even know if we can smuggler stuff in space, i'm assuming so, I know like nothing about JTLS...
Or should I untrain and restart as an imperial pilot so I can farm lots of faction in space?
