OK there are X Factions in JTL
Rebel;
Imperial
Pirate;
Hutt;
Privateer;
Valarian.
In PvP who can attack who?
Rebel;
Imperial
Pirate;

Rebel Declared vs. Imperial Declared - same as the ground game.
You declare in space by going out to the faction space station you want to declare for and /comm with them. Your ground overt/covert status has no effect on this, and you can only become covert (in space)again by landing.

what about the other factions. Can they not PvP?
What happens when they reach master (Ace) and are forced into PVP?

The other "faction" being the Neutral pilot tree can declare either way, or if they are covert part of a faction they can only declare for their faction.
Example - Privateer Bob is a covert rebel. He decides he's going to go fighting the Imperial pilots today. He can either go to a Rebel Space station and declare of head over to Kessel or Deep Space and pick a side as he enters the region.
Privateer Joe is a neutral pilot with no declared faction. He can either declare for the Empire or Rebellion by visiting either space station.

ahh I see. Thanks for the info.
One question. I know that when you reach ACE you are perma-overt. How or does this effect non-rebel/imp pilots?

You are not perma-overt when you reach Ace. For the final two missions you have to complete the missions in the PVP zone.

Once you reach ACE, you are NOT perma-overt. You are only overt once you declare at a factional space station until you land.
