Your ground faction has nothing to do with getting into deep space. Someone else can give better details but I think you are going to the wrong station to get to deep space. Since you are Freelance you must go somewhere else. I think there is a Sticky that give details on how to do this.

As a member of the Smugglers Alliance squadron with 62 million prestige, Im told that Im "not wanted" at the privateer station (dathomir) and Im told I do not have enough prestige at the rebel station (dant). Ive not tried the imp station, but after declaring as a rebel.. Id not expect that to work.

My understanding is that you "declare" as a rebel or and imperial at the appropriate station and then you are given the chance to enter Deep Space. That is how I understand it....but I am not a Freelancer only trying to help.

Also, have you tried getting hold of a CSR or going to the chat room and seeing if they know anything about it?

CSRs dont do anything about bugs, and its a known bug afaik, so not much else can be done until its fixed.

As far as I know, there is no possible way for a Neutral Pilot to Declare in space by flying to a Factioned Station and to then enter Deep Space.
For those of you who do not understand what he asked, the intention was probably to earn Faction Points from kills in Deep Space. Just going to Dathomir and 'going in as an Imp' does not mean you earn FP. You can go Overt in space to get FP, but when you do Dathomir Station will have nothing to do with you but the Factioned 'Last Nav' Stations won't touch you, either(since you aren't on a Factioned Pilot Path).
